The hole on the Speeder Bike is for the Clone Trooper's blaster pistol. There is a tab on the side of the pistol that fits into that hole.

The holes in the top of Durge's Swoop Bike appear to have been intended for an alien creature skull that sits just below the handlebars of his swoop. It was clearly seen on the animated version of the swoop that appeared in the Clone Wars cartoon, and I believe it was also depicted in the Dark Horse Star Wars: Republic Clone Wars-era comics. It seems that, for whatever reasons, Hasbro decided not to use the skull on the bike.

I thought the holes on the Durge speederbike were from the manufacturing process for those thick tabs that hold the sections together. No prototypes of this toy have shown any hint of a skull that I remember.

(Phil Hartman as Ed McMahon voice) "You are correct, sir!" The prototypes never showed the skull, but the skull is still there for everyone to see in the cartoon. At some point, the skull was tossed out of the design, but those holes were never filled in ... possibly the molds had already been made.

Yes, but the Durge swoop seen in the cartoon has a skull on it, too. I'm wondering if that skull on the Aurra Sing swoop might fit in those same holes. Probably not, as it appeared to be the skull of a smaller animal in the cartoon.

The cartoon version of Durge and his swoop bike have almost nothing in common with the "real world" versions in that Dlx Durge set, same with the speederbike that comes with the CW dlx Clonetrooper. I honestly don't believe Hasbro ever intended anything to go in those holes.
