Although I don't know how trustworthy the information on IMDb is, this is what they list on their Episode III trivia page:
Clone Commander Bacara's number is 1138, in reference to Lucas' THX-1138.

A friend pointed that out to me as well, but a lot of those trivia bits are wrong - Bai Ling being cut because of Playboy, Yoda with vampire teeth (that was AOTC), and a few others. Even if it was right, how would they incorporate that into the movie? Was it on his chest or something?

He was the Clone Commander who ordered his troops to kill Ki-Adi-Mundi.

They should have made the 1138 reference more obvious, such as the elevator number on Grievous' ship when Obi-Wan is talking to R2.

Maybe it was his comm number like 'TK-421' only it would be, say "TK-1138! Incoming priority transmission from Coruscant." Then he pics up his holo-thingy and gets Order 66 from Palpatine.

Was 1138 in Episode III? I didn't actually notice it myself.
Any other easter eggs?
I noticed "I have a bad feeling about this" at the beggining as Obi-Wan enters the hanger.
I also noticed the Millenium Falcon on Coruscant.
Anything else?
Hey if you look close at the clone troopers they have rank tags on their chest. Four boxes that are color coded, maybe each color represents a number and Commander Bacara's colored rank tag equals 1138.

I think they should make it more obvious, but not so that it smacks you in the face.
When I saw the film I thought to myself that it should have been the elevator number.

I thought was in there in a rather obtuse way. In the beginning of the movie, Obi-Wan refers to elevator 31174. The release date of THX-1138 was 3/11/71, so it's off by 3. Ideas?
The ROTS Scrapbook says that Aayla Secura's clone commander has the designation of 1138.

Also, the ROTS Visual Dictionary says Commander "Bacara" is CC1138 (pg 40).
