In TPM he was outside of Palpatine's Office talking with Maul. In AOTC he's in rundown Coruscant.

Because he had to meet Dooku's ship. Maul probably blasted off from the same secret Sith landing bay in rundown Coruscant. But Sidious had no reason to meet Maul there. Now, if Maul had returned victorious from his mission, I bet he would have met him in the same area.

Well, now that the Jedi know that the Sith have returned, the Sith need to be more careful. Nobody knew about the Sith until Qui-Gon and Darth Maul's Tatooine duel, which was after the scene where Sidious and Maul were outside. Before they turned on a red saber, people would've thought they were just folks in cloaks (they would have clouded the Jedi's vision so they wouldn't know either).
